Disconnecting two tanks

Reefing newb
Today I'm taking the 2 foot bumble bee grouper I have in a 220g tank to an aquarium, problem is my 350g and the 220g are both hooked up together... How should I go about cutting off the water flow from the two tanks... should I turn the valves off? First being I have to shut down the tanks all together... and if I drained half the water out of the 220g to get the grouper out will it effect the reef tank at all?
 
So they share a sump?

If so, you should be able to just turn off the return pump for the tank that you are going to drain. This would leave the reef tank up and running.

If they happen to share a return pump, the reef tank would also stop running for the time that it takes you to catch the fish and refill the tank.

Pictures might help to determine how the tanks are piped together.
 
They don't share the same sump. The reef tank has a 90g sump and the 220g has a 50g sump. Your first idea sounds to be about right in what I have to do.
 
I'll take pictures tonight and post them up... I wouldn't even know where to begin when it comes to the back of those tanks.
