just take a razor blade and cut whatever you want off. then just take the fleshy part of the cut and make sure that makes contact with a new rock by squishing it between 2 rocks or attach it with some super glue gel. should be about all you need to do.
 
Alexander is right on. In addition to sandwiching it in between rocks or using super glue gel, you can take a needle and thread (or dental floss) and thread the base to the rock. Once it attaches, you can pull the thread out.
 
It would be easier to remove the colony before cutting it,but it can be cut in the tank.I'll produce a lot of slime though.
 
Leathers will do fine out of the water for a while. It will certainly be fine for the amount of time it'll take you to cut a piece of it off. Leathers do release toxins when they are cut, and that crap could make your other animals unhappy, so it's better to just take it out of the tank.
 
I agree with Biff.Do this separate from the display.Keep a bowl/container handle with tank water if you think it might dry out.
