When shoudl skimmer be on?

I have seen a few mention they only turn their skimmers on at certain times. I have had my skimmer on since the day I got it. It does pull stuff out of the tank. Takes maybe 3-4 days to get a full cup but it is the brown yucky smelly type. Should I leave it run continuously or turn it off every now and then?
